Hello David, Thanks a lot for your reply. I have been trying to use iProphet for exaclty the purpose you mentioned. I have search results from X!Tandem and comets that I would like to combine. As you could see in the attached file, my input is 2 interact.pep.xml files (one from Tandem, the second from comet) but the iProphet process fails for "unkonwn error", as described in the attached file.
My data was acquired on QExactive Plus.
