I have an issue with iProphet and I would be grateful if someone could help as I am new to TPP. I am trying running both tandem and comet search engine using QExactive Plus-acquired data and but I have been facing an issue with iProphet as the process fails. I have repeated the process with tutorial data (Shubert et al., 2015) where the data were acquired using TripleToF 5600 and all processes went through successfully. So I believe a certain parameter in my search is not compatible with iProphet ( I had to change some parameters as my data were acquired on QExactive). the iProphet process log is attached to this thread.
