Thibault, The TPP is built to work with the TPP branch of X!Tandem. We release X! TANDEM Jackhammer TPP (2013.06.15.1) with TPP and have tested it to work with that. It appears the xml format of Vengeance release has changed and for compatibility the TPP tools must be adjusted accordingly. It would be helpful if you could also provide the output generated on the same data from the TPP version of Tandem. This would be most helpful for me as I update the Tandem2XML code to properly encode the spectrum_queries in the pepXML results for TPP processing. As it stands right now the spectrum names are incorrect in the pepXML results.
