You mentioned that you use Music Bee, have you tried Foobar2000 ? I haven't used it recently but it may have the capability that you are looking for.
I do know that JRiver Media Center can do what you are looking for. It can automatically convert FLAC files to MP3 as it syncs the music on your PC with your phone.
