I don't use cue files. My playlists are in a separate folder, outside the folder with my music. I'm not aware of any simlinks. The double scan only occurs -after- I have played the album the day before the nightly scan of new music runs, AFAIK. Not all songs, just some. Just note, that initially the scan for those songs was ok.
