I don't use cue files. My playlists are in a separate folder, outside the folder with my music. I'm not aware of any simlinks.
Even if you don't actively use CUE sheets, some ripping or tagging software does create them automatically. Search your folders for *.cue, or flac files with embedded CUE sheets. Start by investigating the files that are duplicated. I'm 99% confident this is the issue you're facing.
