That is called Maildir format.

Squirrelmail requires an IMAP server. I am not familiar enough with qmail to 
know if it includes an IMAP server. If not, there are other IMAP servers 
available. Courier-imap uses Maildir format for storage so shouldn't  be too 
difficult to integrate.

You could also use a webmail client that talks directly to Maildir (like 
sqwebmail). This option would save you the trouble of installing an IMAP 
server.
