Hi Steve,
I also run sqwebmail on FreeBSD 4.2. But I've never used the ports 
installation. In the past (I haven't checked recently.) the ports version 
has been behind Sam's most recent releases by a version or two. Besides, 
you're better off doing the configuration yourself I think. For example, I 
don't use any of those other programs... Just postfix set to deliver to 
Maildir and sqwebmail. (I do use Mutt also for those occasions when you just 
want a CLI.) I've enabled SSL and use the authpam module for authentication. 
Works fine. 

But this probably doesn't help you. 

Could you give us examples of what, specifically, went wrong when you tried 
to use sqwebmail? Which authentication module does the ports install use?
