This sounds to me like SCSI termination problems. If you can boot the machine
from an external drive, try running one of the SCSI utilities (like SCSI
probe or the like) to diagnose your internal SCSI bus.

It is possible that with all your 'moving things around', you knocked a
termination resistor or jumper loose on your system drive.

In the configuration you described, the system drive (SCSI ID=5) MUST be
terminated.
