I have a similar problem which I assume is due to the same bug... I use the Mozilla "Threads with Unread" option and can't live without it. When this happens (a message is lost during download) the message pointer for the missing message is apparently retained in the overall message data location (where ever that is)
Since the missing message can't be seen, it cannot be read, marked as read, deleted, etc, it remains as an unread message as far as the newsreader is concerned, so the thread it was associated with will always display when "Threads with Unread" is used.
