First thought: If you delete something, that's equivalent to moving it to trash. It won't disappear until you empty the trash.

Second thought: How about your Junk Mail Control -- where does it point to? Look under Mail & Newsgroup Account Settings | Junk Settings | Move new junk messages to: ...

Third thought: If you have a filter pointing to a folder and you delete it, the filter will normally be disabled (with a complaint) or adjusted to point to the folder's new location in the trash bin. Do you have filters pointing to your troublesome Junk folder? I don't /think/ SM would create a new one if you did...
