I have not come across this before, but sounds like something specific to IE
which is not controllable with SWFObject (nothing we can do about it). Does
the issue still happen if:

a) you link to a non-exe (like a pdf etc)?
b) use a standard <object>+<embed> markup (no swfobject) to place your swf
files on the page?
