I have

  dot - Graphviz version 2.20.2 (Tue Mar 2 19:03:41 UTC 2010)

in Ubuntu 10.04/x64 which seems to work. Which Linux distribution is this?

It should work with most or all versions of Graphviz, as the Windows
and OSX distributions are shipped with a very old version of Dot.

As /usr/bin is on the PATH it should be enough to have just (the
default) "dot" as the command in preferences.

Perhaps a space or something has sneaked itself into the
configuration? What do you get in the log file? See "Advanced -> Show
log folder" and have a look at the bottom of taverna-2.2.0.log.
