Maybe a naive question but, are you perhaps using for Inbox a view mode 
with a filter?

Anyway, you can try one more thing:

- Create a new folder in the same or other account and select it in the 
folder tree.

- Now do a 'Tools/Import Messages/From The Bat! message base V2 (.tbb)' 
and select the messages.tbb from your Inbox.

- Once imported, can you see any message in this new folder?
