I can reproduce this behaviour for an account that has HTML templates.
When I reply to a HTML-mail in HTML, formatting is ok. When I switch to
the text tab and then hit reply, I have two blanks in front of the
salutation.
Did you try to change the editor in your template (I don't know if
this helps)

Your signature delimiter is broken, it starts in column 2 but has to be
in column 1.
