How do you move those "read but not marked" to trash? Manually, with
a read filter, or a manual filter (invoked with a hotkey)? Are the
second copy of msgs in the trash color coded, too?
If you believe the main suspects (e.g., the one color coding the
msgs) are innocent, try going through all the filters, find out
which of them would move (or copy) msgs to trash. Deactivate the
first one, and refilter your Inbox. Repeat until you find which is
doing it.
