troxx, I was getting the same issue of re-downloaded messages. However since 1 August the Webmail Author provided in the files section a newer version of the main Webmail add-on 1.3.9b1. Using this in conjunction with Hotmail 1.2.29b10 I am not experiencing the re-download problem, however the messages are not being marked as read on the server still but that is a minor matter in comparison with re-downloads.
If your experience is similar to mine then the re-downloads were not every time. For some reason the add-ons were sometimes causing Thunderbird to clear its "memory" (the popstate.dat file) of which messages have already been downloaded. This means that on the next successful connection all of the messages get downloaded again.
