This sounds a bit like the "remote control" envisioned for TiddlySlidy.
I'm not sure about the status of that, but could imagine various options
(e.g. a popup communicating with its parent or message exchange via an
intermediate like an HTTP server, a file written to disk, or perhaps
even just a fragment identifier).
However, it's a non-trivial issue, so someone would have to code it...
