I have written my answer because I hope that those who work on the reported 
bugs will read this post which I linked there.  

Can you modify the core and/or develop plugins?
If so, we could prepare a pull request together to remedy the situation. 
I'm working on wiki parser rules anyway. But I don't know much about html, 
css, Tiddly Wiki macros and customization.

I create new URIs to control my most important applications (windows 10) 
from TiddlyWiki: notepad++, explorer, Visual Studio Code ...
e.g. a click on the link "npp:D:\Dev\test\test.cmd" in TiddlyWiki opens the 
file "test.cmd" in notepad++.  Therefore I have to extend the wiki parser 
so that TiddlyWiki formats the URI "npp:" as a link.
