Could you describe the process you use for deployment? If this is about replacing the file on the server, then you could create a TopBraid project that only has the geonames file in it (by deleting everything else), zip it, go to the Project Upload page in the server administration and upload that project choosing "Update old project" option.
I would do this project creation in a separate workspace.
