There are essensially no difference.

Synchronize tool is purely command line wrapper of synchronize features of
Mercurial whereas Synchronize toolbar of Repository Explorer have large
advantage that it visualizes incoming/outgoing changesets in the revision
graph at the ledf of changeset list:
