More info is needed. What kind of files ? are they also FLAC ?
WMA lossles would only work if your server is running on a windows machine ? Alac better than 16/44.1 maybe only if you have a server, or maybe not people had mixed result if read this forum . FLAC would be the best. The file must be 2ch stereo NOT 5.1 encoded ! Have you tried recoding them at a lower compression rate say -5 in flac ? Do you run a separate squeezeboxserver or using the Touch stand alone with an USB drive. If you have a server which version 7.5.1 or 7.5.2 or 7.6 ?? If so what hardware PC, NAS ? or something else ?
