Do you have your art as a jpg in the same folder as the music or have you embedded it into each file?
I use MP3Tag and embed the album art into each flac and my artwork never disappears. I do run my server and have my music on my pc though. I had it on a synolgy NAS at first but that was just too slow when reindexing, etc. You said it takes over 40 minutes to rescan and my synology was similar to what your are getting.
