Not anymore, there is now "WebOS Internals Releases AUPT (Auto Update Patch 
Technology)"

If your patches confirm to AUPT then you do not have to remove them at the next 
OS upgrade.

There is a tool provided by the WebOS Internals guys called 
(appropriately) "Emergency Patch Removal tool" - it will get rid of all 
patches on the device. 

It's a bit of a pain to have to reapply them after the update, but I 
hear they're working on a way to help with that too...
