As said before, it doesn't matter. Linux has no problem running usb, and
even 24/96 over a usb2 is hardly going to tax your interface.

However, there are a few things to consider:
- a very large drive in a tiny usb enclosure will get hotter than in a
well ventilated case. Don't smother your drives. It pays to shop around
a little and find a nice metal case that can help in getting the heat
out.
- have you considered e-sata? The last 2 usb enclosures I bought also
support external sata. So you can get the full sata speed to an
external drive. I haven't checked if those are hot-pluggable under
linux, this is on the to-do list.
- external hd's are a bit more fragile if dropped, bumped etc...
- you will need more cables, sockets.

Search a bit around before commiting to a file system. Ext3, Reiser and
XFS (and to some extend JFS) each have some strenghts.
