It seems I inadvertently kicked off a firestorm--really didn't mean to.
Anyway, turns out it's a really simple issue. I won't go into too much detail here, as I've updated bug 16506 with all the details. The gist is SBS's scanner removes files & directories from consideration if Perl says they're not readable. Problem is there are situations that Perl's -r doesn't account for. I've made a one-line change to SBS that so far is working beautifully. I'd like to test it a bit longer though before submitting a patch. Sorry if my post caused a lot of frustration, but the good thing is this seems to be a very easy fix.
