I don't use ubuntu much but I think I remember /media is a bitch.
Commandeered by Nautilus or some strange brew of automount I think it
is hard to get directory access right(s).

Did you try using /mnt instead of /media. After all the drive is there
permanently, mounting to  /mnt wouldn't be unheard of.

What I do usually is mount drives to /mnt and symlink or bind mount
subdirectories to other places. I like using /var/data/something.

Nautilus is not going to mess around with /mnt so with adequate rights
I think it should work as expected. 

Or maybe you're using ACLs and these are locking directory access ? For
apps using it, ACLs win over unix rights.
