The classic cause of odd things happening on a Pi is an inadequate power supply. However, as I expect you know, pCP is designed to not use the SD card once booted (although this is not necessarily so - eg if LMS installed on it and it is set to write to a partition on the SD).
I wonder what would happen if you took the SD card out after booting. If something crashes or reports errors then it implies it was trying to access the now missing card.
