1. Welcom to the Magnolia community. I'm sure there are some very knowledgable 
people here who can help you (more knowledgable than me)

2. As you might have guessed from my statement above, I do not have an 
explanation for your problem, but...
...according to your error message only the index is corrupt. It should be 
sufficient to shut down TC and remove the indexes (see 
[webapp]/repositories/magnolia/workspaces/[workspacename]/index)

This has almost never happened to me and I've been working with Magnolia since 
version 1. And I do have to kill Tomcat processes every once in a while. Not 
even then I get a corrupted index. So what you're experiencing is not standard 
Magnolia/Jackrabbit behavior.

This won't help you resolve your problem but at least with #2 above you won't 
loos any data anymore.
