I haven't tried merge printing in OOo, but it reminds me of another possibility. You could have separate files for front matter and for each chapter, export each file as a PDF, then use a program like Software995's pdfEdit to combine all into one PDF.

That would lose some of the advantages of using a master document, though, like automatically updated table of contents.
