Do you have any idea who is the registered as author of most pages (usually the user you used to do the upgrade) ? Usually the trick is to make this user the owner of the main wiki. You can do that by going to /xwiki/bin/edit/XWiki/XWikiServerXwiki and set this user reference in owner field (and save).
