Why not try to get better audio of the Flip? As far as loudness is concerned ... most every editing programs have a way to increase the level of the audio track. Some even have extras built-in like audio filters, and compressors. You could also use "dual system sound" by recording the audio on a seperate digital recorder (and using a lav mic on your subject, or a hand held mic) and using *that* audio for your finished product.
