There was nothing in the unread box. I went through ALL mail and deleted a
bunch of stuff but even there nothing was marked unread. However after I
went through all that the notification that I had 2 unread messages, which
has been there for a week or so, was gone. The count is now once more
accurate.
As to your question: Is this using the POP, IMAPp or Exchange protocol, I
have no clue. I have one gmail account set up on the i phone and it says
nothing about any of that in there. Verizon is my carrier. I have an i phone
6 and,  I don't know if this matters, but I did not update to IOS 9. Likely
something was hiding and for some reason not reading that it was unread. I
even checked drafts and the junk boxes.

I haven't seen this problem myself. What do you see when you go into 
your Unread mail box? Is this using the POP, IMAPp or Exchange protocol?
