No problems here, my 6S which I lost and now my new 6S Plus both are incredibly fast and also more reliable in recognizing my fingerprint. Maybe just delete your fingerprints and redo them. Also, how many do you put in? When I first had my 5S and when Touch Id was new I read somewhere it works better if you scan the same finger into several of the available spots. I did this and it resulted in exactly what you described, at first it was fine and it would work less and less well after some time. I then deleted all fingerprints and just did my thumb and it's never been an issue since.
