That's because the auto refresh feature is for refreshing app content in the background. When enabled, apps that support it can pull data every so often, so there's less of a wait when you launch the app since most or all of the data you'd normally have to wait for is already waiting for you. Are you sure that this problem is not with the apps themselves? I've seen it in one app, Dice World, but no others. Also, touching the screen normally brings you back to where you were, so you don't need to flick all the way back down. I know that isn't a perfect solution, but it may help.
