Those warnings are coming from SSH, not from VirtualGL. You can safely ignore them as long as everything is working properly.
VirtualGL can't be used with Xming, by the way. The Cygwin version of vglclient is specific to Cygwin/X, and the Exceed version of vglclient is specific to Exceed. The reason they are tied so closely to a particular X server is that vglclient requires the MIT-SHM extension (which Xming doesn't have) in order to achieve full performance.
