Hi Stuart,

No, emptying the Trash should not be necessary. It is just that the older 
version of the app will appear on your iPhone in the App Store app among the 
list of apps that have updates available, and will thus add one to the badge 
count on the iPhone App Store app icon. (App Store app sounds clumsy here but 
by that I mean the Apple produced iPhone app that allows one to browse and 
download apps from the App Store.)

Similarly in iTunes, the older app will appear in the App details display as an 
app that has updates available and will add one to the badge count beside the 
Apps label in the left hand side selector. So until you specifically want to 
move to the newer version, avoid clicking Download All Free Updates but instead 
select and update apps individually.
