The symptoms so far and this

makes it sound like a classic case of multiple weewx.conf files. Might be 
time to show us exactly what you are typing on the command line to edit 
weewx.conf. In fact, a wee_debug 
<http://weewx.com/docs/usersguide.htm#The_utility_wee_debug> output would 
show us exactly where weewx believes weewx.conf is and what it contains.
