Repeat the other suggestion of CHKDSK with this change:

  chkdsk /r c:

Answer Yes when prompted and reboot the system.

After reboot, check the Event Viewer (Application) for results (source is
Winlogon).

The HDD LED is on continuously and the little bell sounds keeps ringing(hope
you know what I mean by that, like its doing something). I cannot find
anything in the event viewer during this period. The other folders seem to
open OK.

What about other folders on the C: drive?

During this delay, is the HDD LED turned on continuously?
If so, check Event Viewer > System for log entries that may indicate a hard
drive problem.  Or any other events logged at the start of the delay or just
after the system starts responding again.

All of a sudden, it takes an inordinate amount of time to open my Windows
folder on the C drive and you can forget about opening System32. I get an
immediate "Not responding". Any ideas on how to fix?? I have restored back
several days to no avail.
