Actually, i finally found another way:

I copied /usr/share/menu/wmaker to /etc/menu/wmaker and simply emptied
it from all entries, thus effectively disabling the original
/usr/share/menu/wmaker file which is installed by default with the
Debian wmaker package. After running update-menus, the Debian
application menu is now void of all Window Maker specific entries, with
only the application components being left.

For all the former Window Maker related menu entries i then created a
separate proplist menu which gets installed for each user by default,
and is under full user control via the WPrefs menu editor. This user
controlled menu now has a system controlled submenu consististing of the
clean Debian application menu. Best of two worlds!

I also created separate menu configuration files in /etc/menu/ for all
dockapps, which i edited and assigned to a new "Dockapps" category.

Looks like we are getting closer to my vision of a perfect Window Maker
menu in Debian. :)
