I do not have an issue on my yosemite 10.10.2 system. With X installed but NOT running I can open a terminal window and type xclock&. 1) X starts 2) An xclock window opens in the upper left corner of my OS X desktop. If I click on the xclock window the Xll menu bar is displayed. Selecting the About X11 button shown I'm running XQuartz 2.7.7 I think that tells me there is something specific to the configuration of your mac that is causing issues, but I haven't a clue what that might be.
