I honestly think we should get smarter in the way its handled rather than preventing it. Something along the lines of a extra line in the addon.xml that specifies that its a major update and will reset or change how things work instead of a minor update or fix. Then when updating it can pop up a yes/no dialog saying somthing along the lines of "Warning" "The Addon BLAH BLAH has been marked as a major change" "Are you sure you want to update". You could even add another button in there that would open the addons changelog before people say yes or no. Sure it might get annoying but one would hope that it wont happen very often
