I can close the Office Reminders, Database Daemon, and all other MS apps
with an AppleScript or Terminal command. I have SuperDuper configured to
automatically run such a script before starting backups, and relaunch them
afterwards.

So why isn't it possible for the Office AutoUpdater to do something similar?
Put up an alert to the user saying something like: "The AutoUpdater needs to
close other open applications. If you have unsaved documents, save them
before continuing.", with buttons "Cancel" and "Continue". If the user
clicks on Continue, the updater sends quit commands to the open apps. If
the process needs a reboot, the updater can trigger that, too.
