We were aware of the security issues so we do upload to a temporary location, we then check the sizing of the images and create thumbnails and reduce the size to the correct size.
The weird thing is the images that do not work - are images. If we pull the file down, open it in PhotoShop and re save the image and upload it back to the correct folder all works fine. So using the isImage() function I am not sure if that will solve this.
