I don't think any mobo problem would cause your overheating.  Are you 
100% sure the fan on your MSI is still spinning?  It looks like it 
mounts with the fan underneath - so it's hard to see if it's spinning.  
I had that prob years ago with a gforce board.  Kept overheating - 
finally I put my finger under it to feel the fan and it wasn't even 
turning, heh.
Also, if you've got a variable speed fan on the heatsink... maybe it's 
not spinning up when the CPU load increases?  You might be able to look 
for a setting in the BIOS to disable the variable speed feature of the 
fan's power header (so it'll spin full throttle all the time).  Same 
with the vid card (which is probably variable speed too).  But it's a 
bit hard to actually observe a fan speed change.  Sometimes the noise 
will change when it speeds up or down.  Even some PSU fans are var speed 
now, so check that fan to see if it changes speed.  Not sure how you 
could fix that without a new PSU.
Well, you can't game with onboard graphics, so try to figure out why the 
MSI card is causing so much heat.  Maybe it's just blocking your case's 
airflow, but I doubt that would cause a 10 degree diff.
