Yes, spyware can cause your connection speed to decrease. It wouldn't decrease your actual speed, but if the spyware/virus is flooding your connection with sends and receives it could appear that your connection is slow. How are you measuring your speed? Have you tried disconnecting each pc and using the other to see if one of the pc's is slowing the connection?
