Hi Amar, When I'd applied for a passport around 3 years ago, there was absolutely no issues with thumb impressions at all. I wasn't asked to sign any `illiteracy declaration` or anything of such sort. So, I believe that there shouldn't be any major problems that you may encounter. BTW, it's definitely a wise decision to learn signing, though it is little difficult and daunting initially.
