LaTeX, no question. It's plain text, so no black magic happens behind your 
back. It produces very high quality output, so your thesis will look good, 
too. Most research papers are written in LaTeX, so your result will look 
professional, without you having to worry too much about layout and fonts, 
etc. Just select the right document class, tweak the margins a little and you 
are done.

Learning LaTeX isn't all that difficult. In the end there are maybe only 10-15 
commands that you really use, and there is very good documentation out there 
on the web.
