The way we have it setup is both windows servers have the email engine service running.
In the User tool on the AR System Server Group Operation Ranking form, we have set one of the servers as primary and one as secondary. As best practice, when rebooting, I always stop the service on the secondary and restart the primary. Then start secondary.
