I tried 1.3.1 and 1.2.2 the problem disappears with the latter.
By the way, the link to the Java 1.1 ports page on http://www.sanger.ac.uk/Software/Artemis/
seems to be broken now, and redirects to:

It's possibly a Java problem. We've seen that problem on Linux before, but not on Tru64. We use Java version 1.1.8-13 on Tru64 because we've had problems with every release since that one.
